How do you keep track of your site development process?

Because Manila is a content management system where you will customize a site for others to update, you can include documentation within the site as a story. My recommendation is to create a "Journal" story and make your notes on the site's writing style and related issues. For your site development work, expand on this idea and create a "Webmaster Journal" to make notes .

Both the Journal and the Webmaster Journal stories should have relative paths and be hidden from search engine robots. For example if the relative path to the development notes is

/webmasterjournal
then go to the Editors Only links > Prefs > Advanced > Robots.txt and add the relative path there.

If time allows, check the relative paths of your stories and if appropriate add the path to the robot.txt list. Remember to add a comment in your Journal story about restricing search engine access. Stories on this list are visible to site editors from the Editors Only Stories link.
